The S6LX16 Rev B board has an issue if you try to power up the board using the optional 12V supply without the battery or USB cable plugged in. A work-around has been designed for this problem.
Work-around: Remove component U15
By removing U15, regulator VS6 will always be enabled as it has an internal pull-up on this signal. This allows the rest of the circuitry to turn on as expected. The side affect of this work-around is that it is possible that MXP or PMOD expansion boards will remain powered even when the switch is in the CHRG position.

This is covered in detail in the S6LX16 Rev B Errata which is posted on the DRC: www.em.avnet.com/spartan6lx16-evl --> Support Files & Downloads.

I just want to mention that you can achieve the same thing by lifting the pin4 of the U15 rather than yanking out the device.
